Fix some uninitialized variables
Some of the newly added quantities such as temperature, DebyeLength and plasma parameter in the stat file were uninitialized. Since during emission we do not compute them this may cause an issue.
Code indexing in gitaly is broken and leads to code not being visible to the user. We work on the issue with highest priority.
